Reconstructing gene family evolution in bryophytes: diversification, duplication, and horizontal transfer. Genomic resources in bryophytes have been largely limited to the model moss Physcomitrella patens. While the resources for this species are extensive, a broader sampling of taxa is necessary to infer more general patterns of gene, gene family, and genome evolution in mosses, liverworts, and hornworts. In particular, gene family circumscriptions that rely on the presence of at least two species will fail to include bryophyte-specific gene families. Furthermore, the loss of gene families in P. patens may lead to incorrect interpretations of the origin of land plant-specific gene families. Recent and ongoing projects, including the 1000 plants (oneKP or 1KP) initiative and the Pleurocarp Tree of Life project, among others, have generated new resources (transcriptomic and/or genomic) for additional bryophytes. These data have allowed us to circumscribe gene families for a diverse set of early land plants, with the objective of reconstructing patterns of genome evolution in these plants. Here, we describe our efforts to 1) characterize lineage-specific gene families in bryophytes, 2) place these gene families in the context of whole genome duplication events, 3) more accurately place previously identified horizontal gene transfers (HGTs) in a phylogenetic context, and 4) identify possible additional HGTs in bryophytes.
